Due to the gynoids’ malfunctions, Batou and Togusa are investigating probable terrorist or political motives for the deaths. The latest gynoid remains contain an illegal “ghost”. Batou breaks into the LOCUS SOLUS headquarters ship as Togusa remotely hacks its security systems using an unsuspecting Kim as a proxy to gather evidence. After learning of the hacking, ship security sends a virus to fry Kim’s cyberbrain. A secret virus installs combat software in the production-line gynoids, leading them to attack everyone on board and easily kill the poorly armed and scared security force. As Batou fights to the ship’s center, the Major remotely controls a gynoid to help him hack the ship’s security and combat the gynoids.

The Major tells Batou about the gynoids after taking control of the ship. LOCUS SOLUS hired the yakuza to trade young females and replicated their consciousnesses into the gynoids, giving them human “ghosts” for realism. Batou saves a girl from a “ghost dubbing” machine and tells that Jack Walkson pledged to save the girls by messing with the ghosting process after learning the truth about LOCUS SOLUS. The gynoids killed their masters, allowing Walkson to draw police and indirectly kill the yakuza chief. After freeing the girls, Batou claims Walkson harmed the gynoids by giving them damaged ghosts, causing them great grief. Batou asks the Major if she’s delighted after solving the case.
